The flag and arms of Šempeter - Vrtojba are prescribed by Decision Odlok o grbu, zastavi in žigu Občine Šempeter - Vrtojba (text), adopted on 30 November 1999 and published on 9 December 1999 in the local gazette Uradne objave, No. 28. Decision Odlok o spremebi in dopolnitvi Odloka o grbu, zastavi in žigu Občine Šempeter - Vrtojba (text), adopted on 6 June 2001 and published on 14 July 2001 in Uradne objave, No. 14 (text), does not change anything significant to the original Decision.
The new municipal Statutes Statut Občine Šempeter - Vrtojba, adopted on 1 July 2004 and published on 10 August 2004 in the official Slovene gazette Uradni list Republike Slovenije, No. 88, include the description of the coat of arms and the flag, together with attachments showing the pictures of those.

The flag is in proportions 3:1, to be displayed vertically, vertically divided blue-green, the blue stripe containing the sun emblem from the municipal coat of arms.
The flag is similar to the flag of Podčetrtek. To summarize the discussion on the forum of the municipal website, the similarity seems to be nothing more than a coincidence. A contest produced up several designs among which two were selected for further consideration and finally the adopted version was agreed upon.

The coat of arms of Šempeter - Vrtojba is blue with a yellow sun/flower and two green leaves in base fimbriated white. The white lines symbolize the significance of the municipality for traffic, being located near the Italian border.
