The name 'special region' of this province refers to the Sultanate of Yogyakarta,
the boundaries of which are exactly the same today as the Province of Yogyakarta.
So the governor of this province is also the Sultan of
Yogyakarta, and this sultanate still has various
sultanate flags.

Yogyakarta has a new flag, with the Royal Emblem of H.R.H. Sultan Hamengku Buwono X on yellow. The date it was introduced is not known.

From this source,
among others, this yellow flag is was made in support for
self-determination and support for the sultanate. However, I have no
evidence to show this replaced the provincial flag.
As for the emblem, the official Facebook page tied to the Royal
Household stated that the emblem was issued by Royal Order No.
No.5/KHSW/1989 (29 Rejeb Wawu 1921 (7 March 1989)).
